As of patch 2.1, a patchlist directive was added, presumably in conjunction with the new features of the World of Warcraft Launcher.After patch 3.0.2, the file was moved out of the main World of Warcraft folder into a subfolder (World of WarcraftDataenUS or another language).There is also support for the background downloader although it is hard to say when this was added.

Theres a config.wtf in in your WTF folder (at least there is in mine). So far, all 8.1 is doing is moving the folders down a level (into retail or ptr or beta) in preparation for that change. You probably could manually combine them all yourself, but as far as I know, the actual client isnt combining itself yet. My guess is that will happen in Patch 8.1.5 or in some future Battle.net App update (which could happen at any time, technically). Doing that will let you upload from the client, but wont let you launch WOW from it: Hitting Launch WOW says it cant find the WOW launcher.
